Kalliste was created from a clod of dirt given to the Argonauts by the god Triton ... the Immortals do not give out defective clods of dirt ... the Immortals don’t give out defective anythings!
The problem here is that an Argonaut by the name of Euphemos threw the magical clod of dirt into the sea at the wrong place ... he should have been a little more careful when he chunked the dirt into the sea.

Take a close look at the map ... it’s the island of Santorini ... that’s the name which was given to Kalliste/Thera after IT happened ... you should be able to guess what caused Santorini to assume its weirdly asymmetrical shape ... if you still can’t figure it out, here’s a few hints ...
